I'm hosting my site using appwrite domains, I want to have https://www.mysite.com and https://mysite.com to point to the same Site. But each time I try to add "mysite.com", I get the error "Domain is already used. Please try again with a different domain." What is the correct way to achieve this, I cannot find any documentation about that...

TL;DR
Point your apex domain to appwrite nameservers and redirect the www. subdomain to your apex domain using the domain registrar if necessary. There may have been an internal issue with appwrite configuration that required removing and recreating the domain.

From what I understand you should point your apex domain mysite.com to appwrite nameservers, then redirect the www. subdomain to your apex domain if it not already doing that using your domain registrar https://appwrite.io/docs/products/sites/domains#add-a-custom-domain

I think something was weird internally in the appwrite configuration, after I removed totally the domain and all the reference to it, I was able to recreate it the way I want.
